I have a question concerning Honda and Jonouchi: does Viz publish their names the Japanese way, or does Yugi refer to them by their family names?

In the Viz manga, Yugi calls them by their first names, Jonouchi and Honda.

No, actually, he refers to them by their last names. Their names, in Western order, are Hiroto Honda and Katsuya Jounouchi, so Yuugi refers to them with their last names, which is actually common among Japanese students (and most adults, actually...).
